My best success has been with Old Reliable Macabee Gopher Traps. These are the green wire ones you see at most hardware stores.

I find the area of most recent gopher activity, dig into the run, put a trap down each side of the run (you'll need at least two traps) bait the trap with baby organic carrots, I break the carrot in half and crunch up the greens, this is irrisistable to gophers, cover the holes with a big flat stone and wait. If I do this within a few hours of gopher activity in that area, I usually catch the gopher within a couple of hours.

You'll want to attach your traps to a stake with about 18'; of wire so the gopher can't drag your trap away. A light tug on the wire will tell you if you've trapped the gopher.

Once the little bugger is dead, so long as I didn't trap it in a bed of veges that I eat raw from the ground, like carrots or lettuce, I remove the trap and shove it's body as far into the hole as I can and backfill with dirt. The aroma of rotting gopher usually causes the other gophers to move out of the area.
I have fun, I pour bleach in the hole and add something that creates a power full gas and run....

Just kidding a golfer trap works really well
